Whenever we overlay an existing job using import, the datastage generated log (Director -> logs) is getting cleaned up. Is there any way (any setting while importing or something similar) to restrict this clean-up on log files ?

No. If you find that you need historical log information you should extract it and move it into a separate DB. You can find techniques if you search this forum.
As for the reasons why the log is cleared, it's actually removed. Anytime you import a job, all of its existing support tables are dropped and recreated. It is next to impossible to attempt to work around this.

If this "import" is actually a promotion activity, i.e. bringing the latest version of the job into Production from test, then consider using Version Control... unless somehow you can't use it for PX jobs.
